Curtis provided the following on 6/24:

1. "$user" in quota limits.conf file is not a parse-able variable. I should be able to put just "$user" in the userquota limits.conf file and have the UID of the user that the line parses to be looked up and have an email sent. This is how the documentation says it should work.
2. limits.conf can't be edited directly from the command line without issue.
3. 121 IPS errors! They never end!
4. pan_du and users' quota output doesn't match up for some users.

Now, those are tickets. 1,2 and 3 won't matter in the long run if we don't plan to use userquotas. We're still working through number 3 to see if userquotas are stable enough to be used.
